Fruit respires, so a great deal of heat is generated within each box of fruit. That heat must be quickly dissipated in order for the fruit to cool. Otherwise, it becomes too soft and loses flavor. Two-layer boxes don't allow enough airflow for that quick cooling to take place. The result is uneven fruit pressures, dangerous heat buildup, and noticeable flavor loss.
